Sympatex is another type of membrane barrier for maintaining dry feet similar to Gore-Tex. A regular type of shoe polish should not really plug the pores in the leather as a waterproofing wax would, like SnoSeal. If you want to clean them up, go light on the polish and don't reach for the "spit shine" condition and I bet you would be fine.

If they have a GoreTex-style membrane then, yes, polish will plug up
the pores in the leather and not let the water vapor escape.
